First of all, there will be people here who are much more knowledgeable and fit than me to answer this question with references to the quran.
But if we see it as a very general matter... it makes total sense to not give more worth to disbelievers than to believers.
Key here, IMHO, is the main terms in the subject, 'befriend/take as ally', 'believer' and 'disbeliever'.

It immediately becomes "sectish" and almost "racist" when we equate 'believer' with 'Muslim' (capital M as in the religion). It creates disunity among human beings. This has nothing to do with labels or groups. Problems arise when we go about this verse and start discriminating based on groupings and titles.

If we take a believer as someone who genuinely feels the depth of life and the existence of Allah behind and above everything, then OFCOURSE we should take advice of (for example) such people instead of with those who can see no intelligence beyond the molecules or who are lost in their fairy tale religious sect. Why? Well, simply because people with open eyes would be more sensible to interact with than blind people. It's kinda obvious. I mean, the verse is talking about a comparison... who do you prefer above the other... it is relative, not absolute. It is actually common sense. I think it is something that we all would do naturally, even without directives, if we are sensible and mature enough to see things clearly and act wisely.

Let not the believers take disbelievers for their friends in preference to believers. Whoso doeth that hath no connection with Allah unless (it be) that ye but guard yourselves against them, taking (as it were) security. Allah biddeth you beware (only) of Himself. Unto Allah is the journeying.
(Pickthall's English translation)So...am I not supposed to befriend non-muslims at all? Back when I was a sunni, I was taught that this principle is only under effect during battle/when your life is at risk. Though, that's something that was introduced through hadith. Ever since I'e begun following Islam through the Quran and only the Quran, I feel like a lot of it is easier to understand but this particular verse...currently, is the cause of much frustration. Whenever I talk about Islam on the net with non-Muslim colleagues they immediately say I'm "using taqiyya" regardless of what I say or how clearly I try to say it...is there something I'm missing here, because I genuinely am confused.
Also, I noticed on F-M's Quran page 328 is translated as
Let not the believers take the rejecters as allies instead of the believers. And whoever does so will have nothing with God; for you are to be cautious of them as they deserve. And God warns you of Himself, and to God is the destiny.
I've always seen it being referred to as "friends", not "allies". This further leads me to believe that there is some sort of context here I'm just not seeing (and I know I'm gonna feel like an idiot when someone points out what my mistake is brickwall

Taqiya is a concept the minority sects in Islam believes in and not Sunni Islam. It was a protection against persecutions. Taqiya is usally confined to lying about your identity as a shia or ismaeli or zaydi or alawite etc.
The verse never said not to befriend non believers. It should not be at the expense of the deen. Especially when the believers are facing persecutions by the very same non believers. This is what the hypocrites were doing, they switch sides based on who is perceived to be winning. Persecution is the key issue here. We should never side with persecutions of any person let alone believers. In the end the believers are in God's eye one large community with various sub communities. Which is why the Quran allowed the believers to marry each other even if they come from different sub communities whether Christian, Jewish or Sabian or any other monotheist.

Thanks to all for the replies peace Thanks to Abdelilah and mmkhan in particular for the verses, I'm aware how the Quran uses repitition to build up and establish guidelines but 328 by itself just threw me off so much.
I suppose it is only human nature to ally yourself closer to those of similar intent to you. Still, it's awfully frustrating when someone insists you're using "taqiyya" to mislead them (even when they're the one asking you in the first place)

I think one thing we should also take into consideration is the word "friend." To me, a friend is more than an associate. Friends are ones that know me on a more personal level, so that verse make total sense to me. Most of our friends are going to be like minded and agree with our religious views. There is a level of protection there, also.
